I suspect this requires OS updates and new APIs to fix. AFAIK Store apps can not hold back updates while running or only apply the update on next app start.

As such Windows Terminal probably can not keep those sessions active in the background, while the UI restarts and refreshes, and then re-connecting to those running sessions.

How do I install the terminal without attaching it to the store, I'm absolutely fine with not updating it at all, but in the current state, I can't ever use it again

This problem is being tracked in issue #3915. There's also a comment there explaining how you can run the app without using the Microsoft Store.
